The village is situated on the Bad River, a 44.3-mile waterway that begins in Newark Township in Gratiot County, and flows generally in a northeastern direction into Saginaw County, through St. Charles, emptying into the Shiawassee River in the Shiawassee National Wildlife Refuge, northeast of the village. Hiram Davis built the first home (a log cabin) in the area that was later to become the village in 1852, and Charles S. Kimberly opened the first store in the settlement.

The village was platted by J.B. Parks for Mr. Kimberley, its proprietor. A post office was established on January 21, 1854, with Alonzo Carpenter as the first postmaster. As Mr. Kimberley was known to be a fastidious gentleman, local lumberjacks referred to him as Saint Charles, and his nickname was adopted as the name of the village. Saint Charles was incorporated as a village in 1869.
