Founded in 1878, Slayton United Methodist Church is a UMC congregation on Broadway Avenue.

The First Presbyterian Church of Slayton began shortly after the railroad was extended to Slayton, and was organized in 1882. Its church sanctuary was completed in 1892. The congregation is affiliated with the Presbyterian Church (USA).

The Lake Sarah Baptist Church began in 1889 as the Swedish Baptist Church of Lake Sarah, and is associated with the Baptist General Conference, now known as Converge Worldwide.

The Catholic Parish of Saint Ann in Slayton was established in 1897, and its rectory was completed by 1910. A new church and rectory were built in 1953 and 1954, while the former church was converted into a church hall with classrooms for religious education in the basement. Today, the parish is combined with the Parishes of Saint Ann, Saint Columbia, and Saint Mary, and part of the Diocese of Winona.

Christ Lutheran Church is affiliated with the Evangelical Lutheran Church in America, and part of the Shetek Conference in the Southwestern Minnesota Synod.

Trinity Lutheran Church is a member of the Lutheran Church - Missouri Synod.

Located on Ironwood Avenue, First Reformed Church is a part of the Reformed Church in America denomination.

Based in Slayton, the ministries of We Are Three is an effort to synchronize church leaders, volunteers, and parents around a master plan for the church and the home to partner together, building faith and character in their children, leading them to a relationship with Jesus Christ.
