Currently, most if not all, of the religious organizations in Thief River Falls are Christian, representing a large variety of Catholic and Protestant denominations. These include, but are not necessarily restricted to the Assemblies of God, Association of Free Lutheran Congregations, Converge Worldwide, Evangelical Covenant Church, Evangelical Free Church, Evangelical Lutheran in America, Lutheran Church - Missouri Synod, Methodist Episcopal Church, Rhema Family of Faith, Roman Catholic Church, Seventh-day Adventist, Southern Baptist, United Methodist Church, and non-denominational churches.

Some of the early churches in Thief River Falls are still in operation, while others have closed or moved to other locations.

Thief River Falls Presbyterian Church held its first services in 1844, which is believed to have been the first religious services held in the Minnesota Territory. The congregation officially organized in 1900, and merged with the Methodist Episcopal Church in 1927, and chose the name Community Church. The combined Presbyterian and Methodist congregations affiliated with the United Methodist Church in 1968.

The Thief River Falls Swedish Baptist Church was built in 1886. The original building burned in 1948, and the congregation was later reorganized as the First Baptist Church.

Thief River Falls Zion Lutheran Church was formed primarily by Norwegian immigrants in 1890, and its first building was constructed in 1903 and replaced in 1945. Zion Lutheran is still serving the community, as a congregation of the Evangelical Lutheran Church in America.

The Thief River Falls Trinity Lutheran Church, which was organized as the Scandinavian Evangelical Lutheran Church in 1893. The current Trinity Lutheran Church is the product of an 1890 merger between this church, the United Lutheran Congregation of Thief River Falls, and Trinity Lutheran Church. The original parsonage still stands.

Still serving the city's Catholic community, Thief River Falls Saint Bernard's Church originally met in a wood structure that was moved to the city in 1914. The current church building and school were opened in 1949.
