The first church in Waconia was Saint Joseph Catholic Church, organized by the Reverend Father Bruno Riss is 1857. The Roman Catholic congregation initially held services in private homes, building a frame structure in 1858, and brick building in 1900.

Oakwood Community Church traces its history back to 1857, although its name and the conference to which it belongs has changed twice, and its building has moved. Currently located on 12.8 acres, the church is affiliated with Converge Worldwide.

Faith Lutheran Church was formed in 1968. First holding services in the Waconia High School auditorium, the congregation then rented the Izaak Walton League clubhouse before purchasing it in 1970. A new building was constructed on 2.34 acres of land in 1976. Faith Lutheran is a member of the Evangelical Lutheran Church in America.

Other churches in Waconia include Parkside Church, Promise Community Church, Trinity Waconia, and the Waconia Moravian Church.

Associated with the Christian & Missionary Alliance, Parkside Church meets at its facilities on Paradise Lane each Sunday morning.

Affiliated with the Assemblies of God, Promise Community Church is located on Depot Drive.

Trinity Waconia is associated with the Lutheran Church, Missouri Synod. Its church and school are on East Second Street.

The Waconia Moravian Church is a Protestant congregation in downtown Waconia.
