In Worthington, as in most Minnesota towns, Christian churches were organized soon after the town was founded. Most of these early places of worship have since closed, moved to neighboring communities, merged with other congregations, or changed names or denominations. Some remain, however, and others have been founded to take the places of those who have left.

Serving the Worthington community since 1873, the Indian Lake Baptist Church was founded largely by Swedish immigrants, and is associated with Converge North Central, and the larger movement of churches called Converge, which was formerly known as the Baptist General Conference.

Also founded in 1873, Westminster Presbyterian Church is located on Clary Street.

Formed in 1876, the First Evangelical Lutheran Church was originally known as the Swedish Evangelical Lutheran Church, as its congregation was made up primarily of recent Swedish immigrants. The church's first service in its own building was in 1883, and its current church building was completed in 1911. The congregation is a member of the Evangelical Lutheran Church of America.

Organized in 1913, the Worthington Christian Reformed Church held its services in the Dutch language until 1923 and continued to make some use of Dutch until 1950. The congregation is part of the Christian Reformed denomination.
